It looks pretty obvious to me... Hundreds of photos taken and printed of the actual "wolf" and "pig" as they moved about their little corner of — it looks like — Japan. Then probably digital photos of those photos as they moved and pasted them about in their apartment.
I do believe there is software available out there that allows you to "stitch" photos sequentially as video frames. That's how they shot The Corpse Bride and other stop-motion feature films...with a canon DSLR tied to a computer, and whatever that sequencing software is.
